Shaheen Afridi struck on the first ball of the match trapping Aaron Finch leg before after Pakistan opted to bowl.
Ben McDermott and Travis Head then revived Australia with a brilliant 162-run stand for the second wicket.
McDermott got to his maiden ODI century, while contributions from other middle order batsmen gave Australia 348 in their 50 overs.
Pakistan got off to an excellent start with a 118-run stand between Fakhar Zaman and Imam-ul-Haq.
Stoinis broke the opening stand getting Zaman for 67. However, Babar and Imam added 111 for the second wicket to keep Pakistan in the chase.
Imam went on to score his successive century in the series.
Babr Azam went on to score his own century as Pakistan were inching closer to a victory.
Pakistan completed their highest successful run-chase in ODIs with a 6-wicket win in 49 overs. It was their first win over Australia since 2017 in the format. They finished with 352/4.
